 I have Admin tools on a site for almost 6 months already. Today I got following message:
"Error
Admin Tools is not protecting your site yet. Please run the Quick Setup Wizard to configure Admin Tools on your site."

Why would this message pop up again, if Admin Tools is already configured?

FYI, I got a lot of emails with security exceptions, so I was configuring in WAF not to send emails for specific reasons.
When checking settings in .htaccess maker my custom rules are cleared. The original .htaccess is still existing, but if I save changes once with your super smooth htaccess maker than all my previous settings should be saved within it right?

I have scheduled updates on site and update regularly, but today was not an scheduled update, of any kind.

It wouldn't. This appears in your site's back-end if you haven't finished configuring Admin Tools. It may appear again if the #__admintools_storage table is corrupt. That's where these settings are stored. Maybe you have a database server issue...?

Any customizations you have made to the .htaccess file directly will be lost when you generate a new .htaccess. The old .htaccess file cannot be read and parsed. Instead of modifying the .htaccess file directly please add your custom rules in the .htaccess Maker page and then regenerate the .htaccess file.

Thanks so much for your quick response.
The table #__admintools_storage isn't corrupt...

It seems that I have accidentally deleted the email for security exceptions. Once that field was provided with data Error notice was gone.
