When I click any link that points to a pdf file, I get a 404. I've verified that the file is there using FTP. Swapping out the generated htaccess for the basic distribution one solves the problem. I believe this just started when I upgraded to PHP 7.2.22. I will try to go back and see. I've attached the generated htaccess.

That is the expected behavior. It wasn't a PHP update, it was an Admin Tools update. In the recent versions of Admin Tools any file outside the /media or /images folders requires an exemption in .htaccess Maker. In the field Allow direct access to these files, put the file name (and path if it's not in root) on a separate line. Then regenerate your .htaccess file and you should be good to go.
