EXTREMELY IMPORTANT: Please attach a ZIP file containing your Akeeba Backup log file in order for us to help you with any backup or restoration issue. If the file is over 2Mb, please upload it on your server and post a link to it.

Description of my issue:
Intermittently (not all the time), during and after my site backup, the site crashes and I get this message "1146 Table 'nvs_j3.j25_updates' doesn't exist SQL=TRUNCATE TABLE j25_updates". I dont have this problem when Akeeba is disabled.

My resolution each time is to copy over the joomla updates table from a backup. But as you know this is not a sustainable solution.

Akeeba Backup does not attempt to truncate or otherwise operate on the contents of the #__ updates table of your site. The problem seems to come from your server. Apparently your database server randomly drops a table (the last table listed in the database) when you read lots of data from the database. Obviously this is not normal. It only tells me that your server is on the verge of a sudden and messy death. Maybe you'd like to ask your host move your site to a different, newer server?
