Description of my issue:

I run alterbrains mighty sites and I need to back up my main site plus the database tables for all my sub sites (each sub site has it's own database table) I found out the hard way that doing a restore with a full backup of the main site doesn't restore the database tables for the subsites.

How can I configure Joomla to to backup and restore all tables in the database from my main site?

Are we talking about different tables or different databases? It makes a difference. If your sub sites have additional tables within the same database, they are automatically backed up and restored without doing anything extra.

If each sub site has its own database, you would need to define each database in Multiple Database Definitions then a full site backup would include those extra databases.

In either case, Akeeba Backup would not attempt to adjust the database connection settings of the additional databases during the restore. You would have to do that manually.

One database with a separate table for each sub site.

I had a critical problem with the site (my fault) which required a restore and after the kickstart and restore each sub-site's content had been replaced by the main site.

None of us are very familiar with MightySites. The magic they are doing would require some manual adjustments post restore. Each of your sub sites has to have some sort of configuration file. Akeeba is not going to adjust those configuration files for the new location. It is possible that it stores all the information in configuration.php and Akeeba would rewrite that file during restore.

Akeeba will restore all of the tables in the database, it is the configuration that is causing the problem. I can point you in the right direction but I can't tell you exactly what needs to be done.
