Akeeba Backup is having a problem reading the files in the root of your site. Your open_basedir restriction could do that. Yours looks odd in the log file, it just shows as <root> which is the root folder of your site. Normally it is displayed as a path, and there are normally multiple paths allowed. Is this a commercial server or a local server?

We had another ticket yesterday with the same symptoms and it turned out to be an out of date symlink in the root folder of the site. Akeeba tried to follow it and could not.
