I upgraded my site from Joomla 2.5 to 3, and now the backup size changed from around 130 mega to 2 GB.

Hello,

where do you read the "doubled" size? Inside the Manage Backups page or directly on the filesystem?
Did you try to extract one of these archives and double check the contents? Maybe something new has been added (a new subdomain) and you forgot to exclude that folder.
