Description of my issue:
I manage about 60 websites, most of them where developed using Joomsef and the others sh404sef. Remote CLI always return a JSON decoding error on websites using Joomsef, even with "don't SEF URL" on akeeba component. How could I fix this, because upgrading Akeeba is a pain when you manage lot of websites and when you have two new versions if a few days...

Make them three new versions (the Dropbox integration in 3.4.1 doesn't work on servers with Safe Mode so I have to release yet another version today...) in two days. The problem you describe is actually a problem with your SEF component, not Akeeba Backup. All SEF components are supposed to have an option which allows you to not use SEF URLs for a particular component. In this case, just set Akeeba Backup to be exempt from SEF URLs. If there is no such option, you will have to contact the developer of your SEF component and explain to him that intercepting Akeeba Backup's query string parameters to create a SEF URL is wrong and that you want a way to exempt Akeeba Backup from SEF URLs. They should be able to help you.

One more thought while we're at it. If all you want is to automate Akeeba Backup updates you can simply turn on the System - Akeeba Backup Update Notification Emails plugin. When a new version is detected it will send you an email which you can click and it will automagically update Akeeba Backup. I created this plugin exactly for people like you and me, who manage dozens of sites.

SEF url is OFF on Akeeba.

I use the notification email plugin, but when I receive 60 mails, I have to handle all sites one by one, wait, confirm options... Remote CLI does it silently, that's great. Why don't add an option "auto-installation on upgrade instead of sending mail"? :)))

I have already thought of that option. You don't want to know how it ended up when I tried implementing it on a cheap shared host. I bet a nuke made a smaller bang than that site :D

OK, seriously, you need to contact the Joomsef guys. Recent versions of sh404SEF have already solved that issue, so if you're up-to-date you shouldn't have any problem. If you have a problem with sh404SEF, I know their CEO and their lead developer, I can give them a ping to see if they can help us. I dont know the Joomsef guys, though :(

I think I'm going to move from Joomsef to sh404 wich is simplier and better, I just need more time :)

Anyway, I would like to tell you that Akeeba is a really good, a wonderful product, even if I yell when I have to do 120 upgrades in 2 days because you find a bug in the 3.4 fresh release :))))
