 I purchased the Akeeba Back up Pro for the sole purpose of using CRON. It appears that Bluehost will not allow this feature with direct links. So i have reverted to the manual push button system of backing up. In setting up my files to exclude I am noticing that when I select a file folder to exclude the button only turns orange color, not red like the ones pre-set. I do a back up and it still tries to back up the folder I have excluded?

You should be able to use CRON with Bluehost. Please ask them about real CRON jobs (running command line stuff), not accessing a URL on a schedule. I know that we had a client recently who was on Bluehost and did use CRON jobs. Unfortunately I don't know which plan he was on.

Regarding your other question, please do read the documentation. The colors mean something different:
Gray: NOT excluded
Yellow: MANUALLY excluded (you clicked on it to exclude it)
Red: AUTOMATICALLY excluded (either because of a built-in rule you can't override or because you have used one of the Regular Expression exclusion filters)

Also remember that exclusions are per backup profile and per root. You must set up the exclusions on each of your backup profiles. That's why the page tells you which is the currently active backup profile, i.e. where you're applying exclusions to.

Moreover, if you are using the off-site directories inclusion filter you get a set of exclusions per each root being included in the backup archive (main site's root, added automatically, and every single of the additionally included roots). The root for which the exclusions apply is also printed on the top part of the exclusions page, in a drop-down you can use to select the correct root.

Based on the description of your problem I suspect that you have set up exclusions in one profile and have them not working in a different profile. Please do read the documentation. The exclusions filter feature is really powerful but that power comes at the expense of a few non-obvious complications (which are fully documented).
