I have a series of multisites which are used to serve the website in a different language, e.g:

www.example.com
www.example.com/de
www.example.com/it

I transfered it to a development url to do some work on it, which looked like this:

www.development.com
www.development.com/de
www.development.com/ie

Then I transfered it back to www.example.com.

Now I have the following issues:

In the admin panel of www.example.com, in the dropdown where you select which multisite you want to work on all the multisite still display the development URL(apart from the main site), so it looks something like this:

www.example.com
www.development.com/de
www.development.com/ie

The second issue (which I think might be related) is that on the frontend of the multisites, some modules are missing. The main site (www.example.com) is working fine its only the multisites. Could this be a theme conflict due to the urls not being set up properly?

Edit: Upon further investigation, I think 1 possibilty could be that a plug in was used to optimise and clean the database (Advanced Database Cleaner). I think this could be what is stopping the URLs from changing as restoring a backup before this plugin was installed seems to work fine.

First, please try disabling this plugin on your site. Take a new backup and restore it. Does the backup work?

If not, please install this developer's preview of Akeeba Backup Professional for WordPress. It's version 3.6.1 plus a fix about a restoration issue which might be affecting you. Take a new backup with it and try to restore it.

In any case please let me know what you've tried so far and what are your results.
