Is there a way to update the Joomla update email to include in the administrative update link our secret key? Then when clicking the link in the email we would be directed to the administrative login page, instead of having to type in our secret key into the address bar.

No, there is not. These emails are sent by a plugin in Joomla itself and the URL is hardcoded.
