Description of my issue:
The backup went well. Apparently, the webpage appeared. I even added some info.
GOing over and reviewing the copy, it appears that I get this message out of most of my menu options:

Category not found! (404)

What do I do?

I reviewed some of these articles and categories and they appear to be OK.

Did this restoration via JPA extraction and manual copy of the website with filezilla.

This is something I'd expect to see if there is an ACL issue. When your current user is not authorised to view a category or article, Joomla! throws a 404 Category not found error instead of a 403 Not Authorised. There has been a long debate regarding whether this is a bug or not, but it ultimately reached a stalemate.
