Description of my issue:
Following my last ticket : #11974, issue is not resolved with the new version 3.6.1 with CLI, large sites and JPS archives.
All my sites are failed in backend but the JPS archives are OK with kickstart.php when we test it.

One of our cron cron :
0 18 * * * /usr/bin/php5 /var/www/web73/web/cli/akeeba-backup.php -profile=1

Regarding CRON, did you update from Akeeba Backup 3.4.3 to 3.6.1 or is it a clean installation? If it's an update, please download Akeeba Backup Professional 3.6.1 again and install it on top of your existing installation. This should update the database tables. Furthermore, I have found a problem in your commend line. The last part should be --profile=1 (two dashes), not -profile=1 (on dash). The format of the parameters has changed since Akeeba Backup 3.5.a1 due to us using Joomla!'s JApplicationCli to handle the CLI scripts, including parsing the command-line parameters.

The integrated restoration only supports ZIP and JPA (not JPS) archives. You need to use Kickstart to extract them. Trying to restore a JPS archive through the back-end should result in the descriptive "Invalid file type. The integrated restoration will only work with JPA and ZIP files." error message at the top of the page. If you don't see this error message, you have a broken / partial Akeeba Backup installation.
