Description of my issue:
Hi Nicholas -
I'm having the same problem as others with the permissions error on media/com_akeeba. I've verified that permissions are correct via AT and re-saved them just to be sure. I've also followed your instructions from a previous post on removing specific folders to reinstall AB but still comes up with the same error.

Any thoughts on what to try next?

and yes I do plan on upgrading to PHP 5.3 this week ;}

I can't replicate this issue on any local or live testing server. Normally you should not see the permissions warning. Can you try clearing your browser's cache and try reloading Akeeba Backup's control panel page twice? Does that message go away?

Cleared browser cache again and reloaded the control panel several times but it's still there. Backups are working fine so it's not a big deal...if I find any problems I'll let you know.

Thanks for your help.

Just to clarify, the expected behaviour is:
- the PHP warning stays there permanently in the Akeeba Backup Control Panel and Backup Now page
- the chmod warning disappears

If the latter doesn't happen I'd appreciate if you'd agree to let me debug this directly on your site. I understand it's a potential problem but unless I can debug it on an affected site I won't be able to solve it.

What I'm seeing is:

The php warning is permanent on the Backup Now page only.
There is no php warning on the Control Panel page.
The chmod warning permanently shows on the Control Panel pageonly

If you want access to debug let me know where to pm you.

I have made this ticket private so that only you and me can see the information posted here.

Please provide me with the following information:
  1. The URL to your site's administrator login page
  2. Super Administrator username and password
  3. FTP connection information

Please allow up to 24 hours for me to log in to your site and debug this issue. When I'm done I will post back. Once the issue is fixed, you can revoke my access e.g. by changing the Super Administrator and FTP passwords.

Thank you for the info. I deleted it and made this ticket public again. Here's what I discovered.

Some servers report the permissions in a very strange way. Folders are reported as having 04755 permissions instead of 0755 and files are reported as having 0100644 permissions instead of 0644. This caused the permissions change code to run. Due to a typo in the code it would always report a failure and the warning box was shown. The funny thing is that this code is there since the early days of Akeeba Backup 3.2. Due to a different bug, the warning was never shown even when it should. After fixing some display issues in Akeeba Backup 3.6 the warning box would now get displayed. Two old bugs, one fixed and one not fixed, resulted in a hard to debug problem. Oh, well, what can I say!

I'm now working on Joomla! 3.0 compatibility. When I'm finished with that I will release a new version of Akeeba Backup. Till then anyone who is affected can ignore this warning message.
