Description of my issue:

My akeeba backup is only backing up a small proportion of the data on there, its about 45mb when it should be a few hundred?

There is no problem. Your backup is full and complete. You only think that it's incomplete. Remember that Akeeba Backup doesn't backup the cache, tmp and logs contents (these are temporary files which MUST not be backed up), the contents of the #__sessions table (your site would be broken on restoration), the contents of the Smart Search tables (they are too much and can be regenerated anytime), your emails, off-site folders (unless you say so) and any other piece of information stored on your server, under your user account, but not inside Joomla!'s root directory or database. This is a huge difference in size.

For example, this site. Size on disk (reported by the hosting control panel): 7Gb. Backup size: 200Mb. The rest is cache, logs, emails and other cruft which should not (and is not) backed up.
