You can always disable the System - Akeeba Backup Update Check plugin. Remember, these emails are sent by the plugin on your site. Normally it only fires once per day, unless something's broken on your site.

Are you sure, this is not a Joomla 3 issue? On my 2.5-version erything works fine. My complete Joomla 3 - site works great. Notification of Admin-Tools wa sent only once. I desabled notification, but this is a real cool feature.

I've never had anyone complain about this on Joomla! 3 before. My testing also shows that it does work the same way in both Joomla! 2.5 and 3 (in fact, it's been the very same method since Joomla! 1.5, with the only difference being the table name which changed after Joomla! 1.6). The plugin stores the laste date and time it sent an email in the #__extensions table, in com_akeeba's component settings. If there is a duplicate row for com_akeeba, or if that row is missing, the plugin will fire on every pageload.
