Description of my issue:

My problem is very odd - I made a upgrade to a site and made it in a new DIR like I do all the time.. and then use akeeba to put it to the live site.. So i got the live site up and running and i went and removed my Subdirectory link (renamed it) - and then I had no access to the Main site ADMIN side.. it just gave me a 500 error..

So I dug and dug and found that some of the actual folder (upgrade) was listed in my Live DATABASE - I began to clean it as it wasn't using the upgrade folder anymore.. But now I have come to my end and can't find any more cases where the "upgrade" can be hidden. As i search find one rename the Upgrade folder to something else and can't get the admin page..

It seems that something is tied to my other install..

I'm not sure if this is a AKEEBA issue or not.. this is the first time it has happened to me on many upgrades..

What I understood is:
You had a Joomla! 1.5 site in the main directory. You used jUpgrade to upgrade it inside the "upgrade" directory. You then backed up the upgraded site found in the "upgrade" directory. You restored that backup on top of the Joomla! 1.5 site without removing its files first. Before checking your site that it's working you removed the "upgrade" directory and now you see that your site isn't working.

If this is the case, you need to delete everything and restore the backup again.

You are smart for what process i did.. but it wasn't that.. here is a snap shot of what I did.

1. I used SP Upgrade to do the upgrade from 1.5 to 2.5
2. Made a fresh copy of 2.5 in a new sub-directory and folder
3. used the sp upgrade to merge over old data.
4. did all my changes till it was done.
5. Deleted my root not including the upgrade folder
6. used kickstart to put the upgrade to my main root folder (like i have done over and over and over - thank you for this easy way
7. it worked.. live so I didn't think anything was wrong till I tried to get ride of the Upgrade Folder (this was my beta site)

Then I went to delete the upgrade folder and found out that admin issue.. after writing to you and SP Upgrade - i got thinking could it be something in Admin Tools that I used.. on the Upgrade.. I removed it and still broke when i renamed the Upgrade folder.. So got me digging some more.. and more and started thinking.. Looking all around thought could it be something in my .htaccess file as before i did see that there was a upgrade/tmp in there. So after i uninstalled Admin Tools.. i see that the .htaccess file remains the same, and doesn't go back to default.. So i put in a new one.. Still didn't work when I renamed the file..

So this time I looked at my Upgrade folder .htaccess file and somehow i spotted something on the bottom that was the .htaccess password file that was pointing to my upgrade folder.. AH HA a break thought..

But still my main .htaccess file was STOCK from a fresh copy of J2.5.. So then I started to poke around my cpanel in the Directory Security and found that my admin folder have been secure.. and so i clean out them all and turn off all the security.. and then went to the admin folder on both ROOT and Upgrade folder and Delete the .htaccess and .passowrd one (have the wrong name sorry) and found lots more..

After about 20 min of hunting .. and cleaned up them all I renamed the Upgrade folder to something else.. and my LIVE site worked.. YAHH

So not sure if when I was in my Upgrade site I had put on a Password for a folder and then when I used Akeeba to pack it up it must of somehow linked the .htaccess / password file to the live site..

It would be nice to strip this out.. or have the option of stripping out Folder security - then the user must re-enable it.. after its moved..

What a process this was to figure this out.. but some what you said got me thinking out of the box..

But glad I got it working

Sorry for the long post.. but thought this could help you out or someone else out and make the product better if it can.. (or it just might be that I messed up)

Ah! I was thrown off by your description in the original post. I understand what went wrong. When you use the administrator password protection you will most likely need to remove the .htaccess and .htpasswd files from the administrator directory on the restored site.
