Even though you can use Akeeba Backup with a multi-site we STRONGLY advise against it. If you want to do that:

- You must install Akeeba Backup ONLY on the main (master) site
- You MUST add all sub-sites' databases in Akeeba Backup manually, using the Additional Databases Definitions features
- You can only back up and restore ALL SITES at once
- You can only restore your site on the same server and location you backed up from

The last two points are why we advise against it. The chances are you will want to restore or transfer a single site. This is not possible. Once you go with a multi-site solution your hands are tied: it's an all or nothing approach.
